Not all PHP options can be set in all of the aforementioned ways. Some are system entries which can only be set through php.ini or httpd.conf; others are "per directory" entries which can be set through php.ini, httpd.conf and .htaccess. The documentation of ini_set() lists various configuration options and the scope in which they can be set.
